"they're in heaven"

I had a hard time this morning with something the pastor said, and I hear this often.

"I believe that (someone they loved) is in Heaven, with the angels and with Jesus."

To me that doesn't make sense because if we believe in the book Revelation, because it says that the dead in Christ shall rise first.. at the end of time. 

So then, technically and literally, our bodies and spirits and souls all stay in the ground together until the day of Jesus second coming. But if the bodies start to decompose, does the spirit and soul still stay with the remains? 

And DEFINITELY with the pets in heaven thing.. I know animals don't go to heaven because they don't have souls. Jesus didn't die for the animals, He died for mankind because we have a soul connection with our maker. (I get that they say it to make people feel better, but I'm not generally about just making people feel better.)
